John Brogden’s men began the second half well but found themselves further behind when Stephen Akers finished cleverly inside the box.
Whaley’s response was good and they soon halved the arrears when Joe Burgess calmly rounded the ‘keeper before slotting home.
Despite valiantly trying to get back into the tie, Holbrook held out to ensure a quarter-final meeting with holders Ilkeston.
Whaley host Billinge at Horwich Park on Saturday in the league.
